Rochey - in non-scientist language, what Thorin was saying is that when we use the terms "fission" or "fusion," it implies "nuclear" because there is no other kind that we know of - but he described a sub-nuclear process which you could slot in if you wanted to keep the terminology.

Would thos auxiliary-craft bays on the sides be oriented perpendicularly to the main hull, in order to be parallel with the direction of flight?

I would keep them away from the outer hull so that fighters and bays aren't open to enemy fire.

Couldn't you place the launch bays on the inner side of the pylons to give them cover? That way you could armor the whole outerside without worrying about a bomb coming in.

Excellent idea, but it really depends on the tech Rochey had in mind for his fighters. If they need a run-up, or to ramp up to their cruising speed, that wouldn't work. If they had the sci-fi equivalent of VTOL or VTOSL, then it's a fine idea.

With regards to the fighters, I plan on ships in my universe actualy moving like they would in space, and with a VTOL system built in for atmospheric activity.

If I can horribly alter Graham's picture for a moment:

Red: Backup entrances
Yellow: Main entrances

The main entrances are covered by heavy metal blast doors, capable of surviving lower-powered munitions. These are used during non-combat operations and for when a ship needs to deploy/land its complement of attack craft in a hurry. During combat these doors are closed, and are well protected.

The backup entrances are the ones which are normaly used during combat. They allow the deployment and landing of attack craft while keeping the entrances to the bays concealed from enemy gunfire.

Is there a vertical storage arrangement for the fighters, in order to keep the "ground" in the hangars parallel to the flight path of the ship?
